fix(agents): use lowercase agent names in API calls

- atlas/index.ts: agent: 'Atlas' -> 'atlas'
- start-work/index.ts: updateSessionAgent(..., 'Atlas') -> 'atlas'
- builtin-commands/commands.ts: agent: 'Atlas' -> 'atlas'
- Updated tests to match lowercase convention
